On-site commissioning of a peptide synthesizer and thymopentin (TP-5) synthesis: a case study
This report describes the on-site commissioning of a peptide synthesizer at a pharmaceutical research institute and its validation through a complete solid-phase synthesis of thymopentin (TP-5). The peptide synthesizer was prepared through system software upgrade, reagent-line cleaning, flow-rate calibration, and method optimization, then verified with a full TP-5 run. Results confirmed stable operation and accurate reagent delivery suitable for routine peptide production.
Pre-commissioning procedures

- Software upgrade to the latest stable control version, with module and command functions verified on the peptide synthesizer.
- Line cleaning with anhydrous methanol followed by NMP, three cycles each, to remove residual reagents from the peptide synthesizer.
- Flow-rate calibration at every reagent port, correcting system parameters so the peptide synthesizer doses to target volumes.
TP-5 synthesis protocol

TP-5 sequence is Arg-Lys-Asp-Val-Tyr, assembled C-terminus to N-terminus on Rink Amide AM resin. The peptide synthesizer loaded the resin in the order below.
| Site | Resin / amino acid (C to N) |
|---|---|
| 0 | Rink Amide AM Resin (C-terminal amide) |
| 1 | Fmoc-Tyr(tBu)-OH |
| 2 | Fmoc-Val-OH |
| 3 | Fmoc-Asp(OtBu)-OH |
| 4 | Fmoc-Lys(Boc)-OH |
| 5 | Fmoc-Arg(pbf)-OH |
Resin swelling: 30-50 min to activate the solid support.
Deprotection: 4-methylpiperidine (replacing piperidine), 15 min then 30 min, followed by washing on the peptide synthesizer.
Coupling: 90 min per residue, with automatic wash after each step on the peptide synthesizer.
Temperature: 40°C water bath throughout the run.
Kaiser test: after the first and final couplings, with positive and negative controls, confirming complete reaction on the peptide synthesizer.
Workup and purification
Cleavage with TFA:TIS:Phenol:H2O = 90:5:4:1 to release the peptide from resin.
Rotary evaporation at 40°C to roughly half the original volume.
Precipitation with pre-cooled MTBE; centrifugation and washing.
Vacuum drying to crude TP-5. This workup is standard on any peptide synthesizer configured for Fmoc SPPS.
Results

Crude yield 1.89 g versus theoretical 1.36 g; yield above plan. The peptide synthesizer ran overnight with no error, no leakage, stable temperature, and correct reagent delivery. The commissioning validated the instrument for TP-5 and comparable peptides, and the peptide synthesizer is now in routine use at the institute.
Troubleshooting
Resin packed in the reactor was pushed toward the top by incoming solvent, causing partial reagent loss to waste and inaccurate flow reading on the peptide synthesizer. The issue was resolved by optimizing program parameters on the peptide synthesizer, restoring dosing accuracy. For teams commissioning a similar peptide synthesizer, we recommend checking this behavior early.
Implications for method transfer
The same protocol can be ported to other sequences with minimal change, because the peptide synthesizer stores methods as editable modules. When a new peptide synthesizer is installed, this commissioning checklist shortens the time to first successful batch.
